The first church in Kiltyclogher was built in 1837 when Dr. John Rogan who lived at St. Michael’s, Glenfarne was PP. The present church in Kiltyclogher was begun on the same site by Dr. John Maguire PP in 1883. The contractor was a man named Denning from Killea, a highly skilled stonecutter. Building also began on St. Clare’s Church, Manorhamilton that same year. However in the course of erection the roof of the church in Manorhamilton was blown off by a storm in 1884. As a result, work on Kiltyclogher Church was postponed in order to facilitate the completion of Manorhamilton Church. Thus, part of the old church remained intact.

The new sanctuary was added by Dr. John Maguire PP and the nave by Mgr. Patrick Soden PP in 1926. The entire project was not completed until 1933 when extensive renovations costing £4,758 were carried out by Fr. Joseph Brady CC. A notable feature of Kiltyclogher Church is the mixture of both Gothic and Roman styles in the windows.
